You can use the ConfigurationPath to specify the path of your custom configuration file.

For example:

<CE:Editor
        ConfigurationPath="~/CuteSoft_Client/CuteEditor/Configuration/mytools.config"
        id="Editor1"
        runat="server" >
</CE:Editor>
